This way, you have more control on everything. Usually, 1. backup existing files + db; 2. download latest wp distrbution from their web; 3. upload latest distribution into the live server via ftp overwriting old files. 4. Perform upgrade via admin url There is not much you can do regarding on any incompatibility plugin other than waiting for the original authors to update them. Installing/upgrading wordpress manually is recommended in my opinion. This way, you have more control on everything. Usually,

1. backup existing files + db;
2. download latest wp distrbution from their web;
3. upload latest distribution into the live server via ftp overwriting old files.
4. Perform upgrade via admin url

There is not much you can do regarding on any incompatibility plugin other than waiting for the original authors to update them.
